Sounds like there's still some air in the system to me - bleed with the gravity feed and squeeze the bottle until all the dirty fluid is out and no more air comes out then lock the bleed nipple. Then remove the gravity feed bleeder and keep pumping the pedal to see if any air comes out of the master cylinder but make sure there's plenty of fluid in there. You will need to persist in this but we found it was the only way to bleed our system after having the same problem as you.
