The official protest system is expensive and i agree that people running on a tight budget will want to avoid this. As you only lose your money if you are wrong then if you are really certain about a cheating incident then your money is safe but the fee does help prevent masses of no-chance protests. If there was no fee then the CoC would probably be inundated with protests.
However, if your driver comes in with eyes streaming etc there is nothing to stop you having a quiet word with CoC or the scrutineers - they can not see everything but will take action if they are presented with some evidence. Before anyone gets too upset I will agree that not every official at every club will take action but generally they will welcome your support in drawing attention to a problem.
Comments like "that driver has never been quicker than us before - he must be cheating and you should strip his engine" would probably get a response like "if you are sure then you can make a protest" but I believe the eye streaming/sore throat scenario would be looked into.
