Bashing your knees - knee pads are the answer, I couldn't race without them! My knees always line up perfectly with the bolt on the steering column!
I don't see a problem with putting a longer pedal stop bolt in, but be wary of having the brake fully extended. At some circuits with 20 laps finals you might find that with the pad wear the pedal ends up too close to the front bar.
It's normal if you have long legs to race with them bent rather than straight. You might find that a combination of knee pads and maybe a heel rest gets you comfortable. Are you coming to Ellough? You'll be able to see how the taller drivers(plenty are 6'4+) position themselves in the kart.
