There can be a fair amount of difference between sealed engines. the engine builder can select the best barrel, match it to the ideal piston and so on. this obviously takes time and will be reflected in the price you pay.
In the February karting magazine (page 79) there is an article about a possible buy back scheme for honda cadet engines that explains all this.
