Do not grease the outside of the seal (it may pop out under crankcase compression), just grease the lip. They usually can be pushed in by hand, but occasionally a few light taps are needed. Yes it should be flush. If you change the ignition side seal, you only need to remove the flywheel, so the timing setting is not disturbed.
