Removing the exhaust rocker is the correct thing to do as it removes the decompression cam.

12 hours running is just about run in in my view. Brown stains on the bore, however, would suggest that the rings are leaking - valves too by the sounds of it.

The up grade is not worth a massive amount but on these little engines every little helps - you woul dbe best to de-gaze or better still hone before you fit the new pistons and rings.
