There is no performance dis-advantage to running the clutch which ever way you need to and in all my years of prokarting I have never come across a broken crank as suggested above - we simply don't hav ethe torque.

Just remember to change the shoe settings as I suggested and keep it smooth and you will be fine.

If the covers you have have been designed for prokarts there should be one fat one and one thin one. I take it they have been designed for cadets which, typically (but not always) run with the engine on the left and sprocket in-board.
