first thoughts are weak diaphragm/s within pulse pump/s and air leaks at pipe joints/pipe lengths.

It would help if we knew how many pulse pumps are in use (one or two)

If two pumps available have you swapped them around to try and isolate the problem?

Have you removed the crankcase connections and checked they are clear?
