SJ, in drilling the old ones out, have you gone to the next size up in a bleed nipple? Because if you have, it may be that the diameter of the nipple body is too wide to fit in the channel of the caliper - this happened to us and I had to reduce the diameter of the new nipple to get it to seal. I measured ours with a vernier, the old one was 4.something mm and the new one was just over 5mm - not a lot in it but enough to make it not seal.
Another alternative may be to replace the nipples with grub screws? You can still bleed with them in but the process is a little slower.
