the mikuni carb has a float so it should shut off when the float chamber is full enough.

If the pulse pump is forcing the needle valve off its seat then it needs a reduction in flow.

I guess you havent got a return pipe tee'd into the piping just after the pulse pump.
The return pipe method, with a restriction in the pipe to avoid complete loss of pressure.

Suitable restrictors are 'spare main jets inserted in the line', miniature valves ( from aquatic dealers).

or, as you mentioned yourself.... using just one pump between the two engines.
