Depends what is not true, i.e. if the axle is not square in the frame, giving the 3mm difference then your lose power as the rear wheels scrub or ride heights would effect the handling. If the frame is bent in the middle or front, height difference in stubs then yes handling will be effected.
Make sure the axle is straight 1st, central to the kart and the same height from the bottom of the frame to bottom of the axle (rear ride height is equal)if using a tape measure try not to use the tang/lip/clasp. Also try diagonal measurements to see if the frame to axle is square.
If in doubt take it to a flatbed/jig to get it checked and if need be straightened
